I have removed the ports from the coach roof, These consist of oval glass rebated into the wooden coachroof sides and covered with screwed bronze cover plates.Would it be better to varnish the coach roof and rebates for the windows before reinserting the windows, and what bedding would be best

I'd certainly varnish everything first. If you want to be absolutely thorough about it, paint the end-grain around the scuttle openings with CPES before varnishing. (This assumes of course that there's no rot present anywhere. If there is, deal with that first.)

For bedding both the glass and the trim rings, I'd suggest using Dolfinite ( http://dolphin-company.com/TDS/sealants ... IESTDS.pdf ) or Interlux ( http://www.yachtpaint.com/usa/ ) bedding compound. Either should be available in the UK. (Try Moray MacPhail at Classic Marine.)
